Yes, shorting pins on anything while electrified can short/blow out many components, that’s why I said don’t do it unless you know exactly what you are doing. Of course, manufacturer is going to tell you to never short anything, that would be dumb of them to say otherwise at any time 
If you follow guides directed at this method you will be fine, as long as you are careful. And yes, it must be done while board is powered up, and while powering on the system, as mentioned nothing will happen if doing this while unplugged or powered off.
I do not recommend you attempt this method for recovery, if you need to order a CH341A flash programmer and a SOIC8 test clip cable, they are $3 each.
Clearing CMOS will do nothing to help failed BIOS flash, nor help with BIOS recovery in a failed BIOS flash state, these things are not related at all
On the popups and join here, sign up here, etc, please use an ad-blocker and a modern updated browser too, sounds like you maybe have many computer problems. I would be sure to install some good antivirus, and a few spyware/adware programs too such as Malwarebytes.
Windows defender should be disabled the day you install the OS or turn on the computer, it is not good for anything. I have not used Google browser so I cannot comment on that, I recommend Firefox with adblock plus
If you mean Google chrome, there is adblock for it, but unsure if if works as well there as Firefox (I know is sucks in IE compared to firefox)

If you really want an education do a Google for sendspace and pop ups. This shoddy site plants malware in your computer after reading various forums. The ONLY crap pop ups I get are sendspace popups saying I have a virus. Absolute poppycock! This is a fresh clean install with only drivers, Windows updates and BIOS files with modding software. The real virus is sendspace!
I don’t have popups, or ads, google how to block ads and how to block scripts, both using add-ons. TONS of sites plant crap on computers, all day long, I’d never open a browser on any computer these days without a pop-up blocker enabled by default for the built in browser option, and a adblocker installed.
I mainly use firefox, but on this forum and sendspace I have IE11 running because firefox already open always with too many tabs. I am using old IE11 even on sendpsace, with Adblock plus, no issues. I only use adblocker though, no “Script stopped add-ons” and have no issues. Also, use default browsers built-in popup blockers.
But yes, anyway I understand, sendpace is not for you so I wont use anymore if I send you files, will use another site
